analyzed genome assemblies for 31 wild-collected accessions of T. cacao.
Certain structural variants of T. cacao may benefit local adaptation via pathogen resistance, but most structural variants constrain adaptation by reducing fitness, likely because of impaired gene function and suppressed recombination. The findings suggest that structural variants are often selected against due to their accumulation of harmful nucleotides and negative effects on gene expression.
