Course   Description:   Current   topics   in   bioinformatics   and   computational   biology.   Includes   methods   for   high   throughput  data  collection,  storing,  and  accessing  biological  data.  Covers  programs  and  algorithms  used  to  analyze   data.

Prerequisites:  BSC2421,  BSC2421L  (with  a  grade  of  C  or  higher)

Course  Learning  Outcomes  

 

Upon  completion  of  this  course,  the  student  will  be  able  to:

• Install,  use,  and  understand  the  purpose  of,  several  commonly  used  bioinformatic  software  applications.  

• Explain  the  technology  underlying  modern  high-­‐throughput  assays,  such  as  DNA  sequencing  (e.g.  sequencing  by   synthesis,  semiconductor  sequencing).  

• Understand  and  explain  algorithms  crucial  to  bioinformatics  (e.g.  sequence  alignment).  

• Demonstrate  a  very  basic  knowledge  of  programming  techniques  for  manipulating  and  analyzing  data.   • Interpret  results  obtained  from  the  various  analyses  conducted.  

• Locate  existing  datasets  in  public  databases,  and  understand  the  different  types  of  data  each  contains.  

Note  that  the  above  learning  outcomes  are  tentative,  and  some  elements  may  be  added  or  subtracted  for  the  benefit  of   the  student.

Class  Information  

 

In  order  to  conduct  bioinformatic  analyses  during  the  course,  many  software  applications  will  be  used.    Some  will  be   web-­‐based;  others  will  need  to  be  installed  locally  on  your  computer.    Instructions  will  be  provided,  but  it  will  be   your   responsibility   to   use   compatible   web   browsers   and   install   software   as   required.    All   bioinformatic   software   used  during  the  course  will  be  free  of  charge  for  personal  or  academic  use.

 

Academic  Dishonesty  Policy  and  Penalty  for  Violation:

 

Refer  to  "Academic  Dishonesty"  policy  below.    Academic  dishonesty  will  result  in  failure  of  the  course.

There  will  be  a  total  of  500  points  contributing  to  your  assignment  grade,  and  150  points  contributing  to  your   discussion   grade.     No   exams   will   be   given.    Assignments   will   be   given   at   the   completion   of   each   module,   as   specified  in  the  Schedule  of  Topics.    Discussion  points  will  be  awarded  for  thoughtful,  helpful  posts  to  Blackboard   (quality  matters,  not  quantity).  

 

Class  Policies

 

Attendance:    Professors  are  required  to  take  attendance.    Your  attendance  will  be  reflected  by  completion  of   assignments  and  participation  in  discussion.  

Electronic  Device  Use  and  Email  Policy:  Email  will  be  through  blackboard.

Late   Assignment   Policy:  Late   assignments   will   either   result   in   a   late   penalty   or   require   documentation   for   an   emergency.    Penalties  will  be  assessed  as  follows:

Withdrawal  Policy:  The  last  day  to  withdraw  from  a  College  course  with  a  "W"  grade  in  this  course  is  November   4,  2015.  It  is  the  responsibility  of  the  student  to  use  the  PantherWeb  system  or  visit  a  campus  Registrar’s  office   to  withdraw.  An  official  withdrawal  entitles  the  student  to  a  grade  of  "W"  in  the  class.

Academic  Dishonesty  

Academic   dishonesty   includes   the   following   actions,   as   well   as   other   similar   conduct   aimed   at   making   false   representation  with  respect  to  the  student's  academic  performance:

(1)  Cheating  on  an  exam,  (2)  Collaborating  with  others  on  work  to  be  presented,  if  contrary  to  the  stated  rules  of   the  course,

(3)  Submitting,  if  contrary  to  the  rules  of  the  course,  work  previously  submitted  in  another  course,  (4)  Knowingly   and  intentionally  assisting  another  student  in  any  of  the  above  actions,  including  assistance  in  an  arrangement   whereby   work,   classroom   performance,   examination,   or   other   activity   is   submitted   or   performed   by   a   person   other  that  the  student  under  whose  name  the  work  is  submitted  or  performed,  (5)  Plagiarism.

Any  suspected  act  of  academic  dishonesty  or  cheating,  either  active  or  passive,  will  result  in  a  grade  of  “F”  for  the   course.  If  the  suspected  act  of  cheating  occurred  after  the  deadline  to  withdraw  then  the  grade  of  “F”  will  be  issued  for   the  course  and  you  will  be  removed  from  the  course  permanently.  If  the  suspected  act  of  cheating  occurs  before  the   “drop/add  deadline”  then  the  student  will  be  asked  to  immediately  withdraw  from  the  course.  The  faculty  member   reserves  the  right  to  bring  the  issue  before  the  Associate  Dean  at  his  or  her  discretion  and  to  refuse  to  allow  the  student   to  participate  in  any  of  the  Instructor's  future  courses.  The  Dean  of  Student  Services  may  also  be  notified  and  further   action  by  the  college  may  be  taken  against  you  and  anyone  else  associated  with  the  incident(s).  Please  be  advised  that  if   you  are  a  student  within  the  biotechnology  program  and  undergo  disciplinary  action  by  a  professor  for  academic      

 

dishonesty,  you  may  forfeit  your  opportunity  for  an  internship  position.  Ignorance  of  the  rules  is  no  excuse  for  your   actions.  100%  Academic  honesty  and  integrity  will  be  expected  from  you.  

 

Classroom  Etiquette  and  Student  Behavior  Guidelines  

Students  will  demonstrate  respect  for  professors  and  fellow  students.  Behavior  that  is  disruptive  to  a  positive   learning  environment  reported  by  the  professor  will  result  in  a  warning  on  the  first  instance;  the  second  instance   might  result  in  expulsion  from  the  course  or  campus.

Eating  and  drinking  are  confined  to  areas  designated  on  the  campus.  Smoking  is  not  permitted  in  any  College   building  and  only  in  areas  designated  at  each  campus.

 

Mid-­‐Term  Grade  Reporting  

Within  one  week  after  the  close  of  the  mid-­‐term  grading  period,  mid-­‐term  grades  will  be  made  available  to  all   students  for  each  class  by  either  written  notification  or  individual  conference.

 

Student  Responsibility  Policy

Final  Course  Grade  Appeal  

The  evaluation  of  academic  work  is  the  responsibility  of  the  faculty  member/instructor.  The  method  for  assigning   the   final   course   grade   is   established   by   the   faculty   member/instructor.   Per   Board   Rule   6Hx-­‐18-­‐3.191,   faculty/instructors   shall   communicate   the   grading   policy   of   the   course   to   their   students   in   writing.   If   this   policy   changes  during  the  term,  students  should  be  notified  of  any  changes  in  writing.  The  method  to  determine  final
