This book is made up of two parts. The ﬁrst part (Chapter 1 through Chapter 6) deals with the basics of computational physics. Enough detail is provided so that a well-prepared upper division undergraduate student in science or engineering will have no difﬁculty in following the material. The **second** part of the book (Chapter 7 through Chapter 12) introduces some currently used simulation techniques and some of the newest developments in the ﬁeld. The choice of subjects in the **second** part is based on my judgment of the importance of the subjects in the future. This part is speciﬁcally written for students or beginning researchers who want to know the new directions in computational physics or plan to enter the research areas of scientiﬁc computing. Many references are given there to help in further studies. In order to make the course easy to digest and also to show some practical aspects of the materials introduced in the text, **I** have selected quite a few exercises. The exercises have different levels of difﬁculty and can be grouped into three categories. Before turning to the giants of classical metaphysics – Plato and Aristotle – we mention Pythagoras and the school of the Pythagoreans. As well as contributing powerfully to the development of mathematics, from a philo- sophical standpoint they were the first to point out that reality may be read and understood through ‘numbers’, that the principles of the numbers are (so they purport) the principles that govern all things. Nowadays we are accustomed to thinking that nature is investigated by searching for **mathematical**, functional relations (maths is the language of modern physics and the natural sciences), or that sounds and music can be expressed in **mathematical** forms. This has become so obvious to us that is has led our epoch to become oblivious of how amazing these discoveries are: going back to the writings of these scholars may help resuscitate the amazement that stemmed from this discovery. Two fundamental qualifications are in order: first, after Aristotle we are accus- tomed to conceiving numbers as mental abstractions, as an entity of reason. Pythagoreans rather conceived of numbers as ‘real’ entities, and hence the principles of numbers (the principles and laws of maths) are by Pythagoreans conceived of as principles ‘really’ underlying all things. This ushers us into the issue of the distinction between entities of reason and ‘real’ embodied entities – a distinction that is centre stage throughout philosophical speculation from Aristotle’s ‘metaphysics of the form’ to the ‘dispute over the nature of the universals’ (topics to which we return). **Second**, it may be stated that with the Pythagoreans humankind made a giant leap in that it has learnt to read reality through reason, albeit a specific expression of reason that is **mathematical** reason. After the contribution made by this philosophical school, the world is no longer seen as dominated by arcane and indecipherable powers, but rather it is seen as expressed in numbers: order, rationality, detectable verity become centre stage. Over the course of the development of philosophical thought, there have been gloomier visions about the penetrability of reality through reason, which are at odds with this Pythagorean vision – but philosophising as ‘the science of reason’ undoubtedly made a major leap thanks to the contribu- tion of this school.

In this chapter we introduce some basic ideas of time series **analysis** and stochastic processes. Of particular importance are the concepts of stationarity and the autocovari- ance and sample autocovariance functions. Some standard techniques are described for the estimation and removal of trend and seasonality (of known period) from an observed time series. These are illustrated with reference to the data sets in Section 1.1. The calculations in all the examples can be carried out using the time series pack- age ITSM, the student version of which is supplied on the enclosed CD. The data sets are contained in files with names ending in .TSM. For example, the Australian red wine sales are filed as WINE.TSM. Most of the topics covered in this chapter will be developed more fully in later sections of the book. The reader who is not already familiar with random variables and random vectors should first read Appendix A, where a concise account of the required background is given.

The key limitations to MRI include eliminating any interference of the magnetic field with metals, thus MRI patients may not have pacemakers, insulin pumps or prosthetic implants. Enhancement of the distinction between normal and diseased tissue is often needed as well, and provided by the **introduction** of contrast agents. These are usually molecules containing paramagnetic ions, such as Gd 2+ , which has seven unpaired electrons. These agents are administered intravenously and they serve to highlight visualization of tissue by shortening the relaxation time of the nuclei. Information and energy represent the two facets of an elementary particle in String Theory (the string vibrates = energy in a specific way (amplitude, frequence, spin,...) = information, in order to give one or another one of the elementary particles). They do not reduce to our brain, neither to our body, they travel freely realising connections between the interior (brain, senzory organs, DNA = genetics) and the exterior (epigenetics) of the human body, generating the mind, reciprocically related to the brain (see [29], [7]). We deal with these subjects in more detail in sections 2.,3.,and 4. In sections 5.- 7. we recall the basic notions of our modeling approach (based on Topos Theory and its Non-standard extension), the examples from section 7. being original (non-standard **analysis** in Set-type topoi). The interpretation of theories (from **mathematical** logic, model theory) and of the corresponding categories (models of the theories) as infons, energons, and receptons represents an original approach also. For details concerning these things, see sections 4. and 8. Finally, the use of the theory of knots and braid groups - and, as a consequence the Yang Baxter equations - in neuroscience, represents a new idea also. One of the most facinating theories of the last centuries is the knot theory. Some of the most brilliant minds struggled with the task of classifying knots. They found polinomials which distinguish knots (and for that purpose the Yang-Baxter equation was employed). In section 9. we recall the Yang-Baxter equations and produce logical solutions in topoi, finding in such a way connections between Topoi Theory (so, intutionistic logic) and the Yang-Baxter various equations. We intended to make this paper as self-contained as possible, in order to make it readable, being addressed to a variety of specialists, not having - usually - the same academic formation. Hawever, there are some notions used in this first part, but not explicitely recalled’as there are: (Quantum)Neural Networks, (Quantum)Turing machines, and further developments of the Non-standard **Analysis** in more general topoi. The system specification is a top-level exploration into the problem and in some sense a discovery of whether it can be done and how long it will take. Since both of these will require consensus among people (and because they will usually change over time), **I** think it’s best to keep them as bare as possible—ideally, to lists and basic diagrams—to save time. You might have other constraints that require you to expand them into bigger documents, but by keeping the initial document small and concise, it can be created in a few sessions of group brainstorming with a leader who dynamically creates the description. This not only solicits input from everyone, it also fosters initial buy-in and agreement by everyone on the team. Perhaps most importantly, it can kick off a project with a lot of enthusiasm.

This infrastructure is managed by an external operator. **I** sent a request to the operator asking if they were aware of any device in this infrastructure that could modify TCP headers. After the normal exchanges with an operator convinced that their network was not the problem, the answer finally came back. They informed us that that Cisco's Firewall blade module used in our infrastructure had a "feature" called "TCP randomization". Its purpose was to mitigate a vulnerability in the Initial Sequence Number (ISN) generation as defined in RFC 793. This feature replaced the ISNs generated by the client and the server by "more secure ISNs" and maintained the new sequences numbers in the TCP headers. The bad news about this feature is that it's not able to maintain the new sequence numbers in the "SACK" option field.
